MBTA Commuter Rail/Red Line?

I am taking the MBTA Commuter Rail into South Station tomorrow morning from Ashland. I then want to go from South Station to Harvard Square on the red line. How do I pay for the different tickets? Do I pay for the commuter rail ticket once I’m already on the train? Then do I get a Charlie Card or something @ South Station (and can I pay at the machine thing with a debit card?)?

After spending some time in Harvard Square, we want to go to Davis Square and then back to South Station. Any idea how long it takes to go from Davis Square to South Station on the red line?

You will pay when you get on the Commuter Rail train in Ashland. When you get to South Station, you will have to get a Charlie Card at the fare machine [or you can ask the customer service agent there for a plastic Charlie Card which will save you $.30 per trip...it's $1.70 per ride with the plastic one and $2 per ride with the one from the machine]. To get from Davis to South Station will take about 15 minutes.
